well 1-2 degrees extra flexing of your foot would mean that little bit more tightness in your calves which would throw out your knee position and perhaps even the centre of ballance for the weight through your body. The heavier you go the more force is ground into those out of alignment joints and tendons.
as you said, its funny how you have noticed this after somethign as simple as swapping shoes..
I can remember ages back when i first learned to squat, it used to be all the rage to place a block of wood under the heals of your feet, i forget the reason stated for why it worked, but i can remember almost falling on my face the first time i tried it.
