I get wicked pain from skullcrushers - seems to be more tendon-related than in the joint...the pain is right at the tricep insertion. I have to at least two light warm-up sets of the skullcrushers to avoid this, even if I've already done another tricep exercise first.
Also, it seems to help me if I lower the bar so it goes just behind my head, rather than lowering to the forehead or nose.
And you can resort to some IcyHot or something similar during your warm-up, as long as you don't go to some foo-foo gym where someone would complain about the smell
