Mr. cobra I couldn't of said it any better. Cardio in the morning is somewhat better, but it all comes down the the end of the day, when you look at your energy in and your energy out.
Also having a protein shake when you wake up will not affect your cardio. You just don't want to have a BIG insulin spike, which will inhibit fat oxidation. Protein is not a good source of energy, and your body hates to use it in such a way. So if you have a shake, you will still tap into your glycogen stores, and maybe even into fat stores.
