Have you injured the shoulder in the past? If so and there is joint laxity due to a spraine/strain maybe the bouncing and impact is causing the arm to move in the socket and cause irritation.
it could also be the way you are breathing, if you breathe into your stomach, that shouldn't happen, but if when you breathe your shoulders go up and down, that might have something to do with it, also when your conditioning level improves this should go away, on second thought, do the breathing thing only as a last resort
You could have some scar tissue on one of your tendons and its getting iritated as it rubs...
If you can afford it, go get a couple deep tissue massages...
My shoulder used to get like that when I ran as well...

im gonna go for another run soon and ill try to concentrate on my breathing to see if thats the problem.. if not ill try the others

flubber, are you talking about that acute cramping sensation just around the collar bone and shoulder that kicks in when your heart rate starts to get up there?
If so, I have had that ever since I was a kid sprinting, and other runners have talked about it too. I don't know what it is, other than maybe the muscles becoming engorged and putting pressure on a nerve....it almost feels like a throbbing pinch? Kinda radiates up the neck sometimes too?

The stitch in obliques, I was told was from a hernia I had as a baby. I tried to lift my crib when I was like... 3 or 4. Yep, I was an idiot, even then.
