if you put protein powder in pancake mix before you cook them will all the protein be denatured (cooked out so it is un usuable) by the time they are ready??

I usually cook mine with raw whey powder in. Not sure about it denaturing due to heat. I'd guess not as they use the stuff I use as additives in many foods which would be processed using heat.
 
I add the protein powder when I make pancakes for my girls along w/whole eggs and whole milk - complete breakfast: carbs, protein and fat.

As for teh denatured part...I dunno. I do know that Universal makes a protein powder designed specifically for baking. When I can afford it (money's a little tight 4 me these days) I put it in the girls' pancakes and mix it into my oatmeal. It comes in YUMMY flavors like strawberry, banana, blueberry and applecinnamon.
 
You lose some with the heat.
