ok....
Im trying to lose fat, gain lean muscle....I'm about 5'6" and 125lbs....

I run/jog for 20min first thing in the morning Mon-Fri...is this enough for fat loss or should i maybe do 30 min 3 days a week?

about squats.... I do legs 2 times a week....how many sets/reps of squats should I do just for increasing lean muscle?

I don't know your diet, posting it would help. But just regarding your cardio question, no, 20 mins 5x a week definitely isn't enough for fat loss! Do 45 mins 4-5x a week at a moderate intensity. Don't go too hard, just hard enough that you can't sing, that you sweat, and that you're still able to hold a conversation.
