Ok, i'm on a low carb diet and really wanting to get into shape.
Is it better to run on the treadmill for 5 minutes and be completely out of breath and almost falling over or to ride a stationary bike for 15 minutes and be only slightly out of breath?
Which one burns fat faster?

I'm not an expert on cardio because I've never done it in my life. But I have been led to believe that you have to do cardio for 25-30 minutes at a time for it to be effective. Given that I would say the 15 minutes on a stationary bike is better. But I'm just guessing.

After a period of 20 mins your body will utilise fat stores more easily for energy - so 20 mins plus.

If you wanna burn as many cals as possible and improve you conditionning than it's high intensity you need.

But to burn bodyfat you have to run on the treadmill for 40-45 min and burn about 225-250 cals. That comes out to burning 300 cals an hour. It's been proven that the treadmill burns the most fat than any other machine. The other machines, like the stepper may burn more cals but not more fat.

If you're really serious about burning bodyfat, you should wake up in the morning and do it on an empty stomach. I know you're in HS but that is the only really effective way. I do this every weekday, but I start school at 11:00 am, so it easier.

Oh, and personally, I like to include a few intervals in my cardio where I run at high intensity for a min and a half.

Id Jog for 20 min. It burns more total calories and will bump up your metabolism for hours.

Here are a couple of links to help you out, it kinda goes against the "conventional wisdom" of doing cardio:
http://www.cbass.com/fatburn.htm

http://www.musclemedia.com/training/hiit.asp

I am getting good results from and highly recommend H.I.I.T. (High Intensity Interval Training)
