Full Squats

I've recently started doing full squats.. I go down as far as I can instead of just to parallel. They seem to be better for quad development - I really feel a difference there. The only problem is about two hours after I do them, one of my hips starts hurting, and continues to hurt for 2 days or so. Today's the worst yet.. I've been limping. I haven't gone heavy.. just using 185-205 for sets of 5. Should I ditch them? Should I try to work on flexibility? The weird thing is they don't hurt while I'm doing them, only hours after, especially if I sit in one place for too long.

I do deadlifts as well, but they don't bother me. Any advice would be appreciated.
 
stretch your hip flexors and inner thighs.

you could also implement box squats once in a while. that way you can practice releasing those hip flexors in the movement.
 
One way is to do extended bodywieght lunges. Get down as low as you can, torso perpendicular to the floor, ten seconds each side. I do two or three of these on each side before I start legs.
